Di tahun Cosmic Era 0071, perkelahian masa perang antara dua mobile suit mengakibatkan kehancuran negara netral. Shinn Asuka menemukan seluruh keluarganya terbunuh sebagai korban dari kekerasan tersebut, dan bersumpah hidupnya untuk mengejar kekuatan Alam Bumi, di bawah kesan merekalah yang bertanggung jawab atas kematian keluarganya. Shinn bekerja melalui pasukan militer ZAFT, akhirnya mendapatkan akses ke kokpit dari mobile suit prototipe Impulse. Athrun Zala, seorang veteran perang baru-baru ini yang bekerja untuk melayani diplomat Cagalli Yula Athha, mendapati dirinya ditarik ke dalam konflik baru antara Alam dan Koordinator: manusia secara artifisial ditingkatkan sebelum lahir dan dibenci oleh Alam karena keunggulan biologis mereka. Saat perang baru muncul dan kekerasan menjadi tak terhindarkan, Athrun mendapati dirinya sebagai mentor bagi Shinn yang pahit. Athrun harus mengarahkan pilot muda itu menuju pola pikir belas kasihan sebelum kemarahan dan keinginannya untuk membalas dendam menguasai dirinya
